Curious as to the reason you went with purple? Parts look good, what kind of paint are you using?

What's different with the wiring between the automatic and manual setups? Does the auto computer require input from the A4LD? Does the manual computer require input from the manual trans?

Actually yes Randall on both accounts. But most first gens are wired for both auto and manual you would just change the harness for the transmission and you are golden. But sadly this is a limited and ford didn't pre wire first gen limiteds for manual trans. So to keep the PCM from freaking out and make it work like a stock explorer with manual trans we needed to add a few circuits that the limited was missing and delete a few and add a couple 20 ohm resistors. To trick the PCM to think it still has the auto trans in place.

Didn't we do something similar to trick mine into thinking the auto was still in place?

They show up at wrench a part more often then you think. There is a 93 xlt out at wap right now with an automatic trans and manual transfercase. The explorer I got this transfer case out of was a black 91 Eddie Bauer with a manual trans and transfercase. And it was factory installed.
